I just want to talk about the situation that you haven’t applied for Permission to Acquire Status of Residence and your baby is now a overstayer for some reasons. Generally Acquire Status of Residence need to be applied in 30 days after your baby is born. But after 30 days makes your baby illegal overstayer so visa screening process becomes way more complicated and you need to prepare for a lot of certificates to submit.
The things you need to do is pretty simple. You just prepare for necessary certificates and go to an immigration office.
That’s all.
The Immigration bureau of Japan makes effort to arrange your baby’s treatment to make it conform to applicant’s intention that wants to live with a baby in Japan
However, what to do with your baby all depends on the determination of the authority. If you have an intention of reporting the present circumstances to the immigration bureau, it is unlikely to fall into the worst scenario but you should be prepared that you possibly have the worst case of deportation with your baby.
I am not really sure what kind of screening is processed to treat your baby in the immigration bureau so I can’t speak only optimistic factors.

Japan is a country of jus sanguinis so nationality of a baby is judged from the nationality of parent’s even though a baby is born in Japan. Therefore, the immigration bureau requirers you a firm evidence that your baby is from your country.
If you haven’t had your baby’s passport, you should carry out the procedure of your baby’s passport at your country’s embassy first and make a call to the immigration bureau to seek direction what you should do next.
Concretely, going to immigration bureau, you should make sure if you need to wait until your baby’s passport issued or you need to go to immigration bureau without waiting for passport issuance at any rate.
Your baby’s birth report or registration issued by your country
In addition to the above passport reason, you are required to prove the relation with your baby legally in your country with a certificate. Generally, you need to carry out this procedure as soon as your baby is born at your country’s embassy.
However, in case you have’t done any procedure for some reasons, you should start doing at the moment you realize this. If it takes a lot of time to receive a birth certificate from your country’s embassy. You just seek your direction to the immigration bureau about you should wait until a certificate is issued or you should go to the immigration bureau without waiting for it.

A municipal office is also in charge of issuance of a certificate of birth registration.
Your passport
Passport is the strongest item to identify yourself. Passport is not must item to prove yourself and the immigration bureau says you just need to submit ID document which prove yourself. But passport has no room to doubt your identification.
Resident card (在留カード)
Resident card is, what we call, visa. It is not that your baby’s treatment changes depending on the status of you visa but prior to your baby’s screening, you should prove that you are legal resident in Japan. There is a case a baby born between illegal immigrant parents is not granted permission to stay in Japan but is subject to deportation.
Certificate of employment (在職証明書)
Certificate of employment is the one you can get from a company you work for.
The immigration bureau sees if your present job corresponds to the status of your visa. Mostly non-Japanese who work in Japan as full-time is sponsored by a company that they work for.

If you are not married to your partner yet
If you are a mother of a baby and you are not married to your partner at the time you are born baby, baby’s father must submit notification report to a municipal office because it develops into troubles like who expense of bringing up a child pays and who have the right to support children.
In addition to the above reason, it is easy to prove a baby’s nationality that a father recognize a baby is his child, thus submitting notification report connects to proving baby’s identification, too. So if you are with unmarried couple, keep in your mind that don’t forget to remind your partner to submit notification report to municipal office except for the case your partner abandons parental authority if a baby is born. Notification report is called “認知届け = NInchitodoke” in Japan.
In case a father doesn’t submit notification report at the time a baby is born, baby’s nationality is judged as mother’s nationality automatically. Baby’s passport need to be issued at an embassy of mother’s country.
What you do at the immigration office
After you submit all the certificates you prepare for, you have an easy interview from a concerned person. What you are asked is like why you didn’t take care of your baby’s visa until the deadline.
You should answer your honest circumstances. If you forgot to do this, you just answer as you did.
After this interview, all the certificates you bring is under screening and its result will be disclosed about a month later.
